Our reference for standard American academic texts is the CMOF (Chicago Manual of Style), plus we keep an eye on the Society of Biblical Literature for any Hebrew typesetting recommendations. Typesetting of transliterations depends on several factors and we recommend to discuss that with your editor if you are a self-publisher. 

In doubt, always stay consistent!  ¶

Other sources we use for good typesetting practices is The Elements of Typographic Style by Robert Bringhurst, Lesetypo by Hans Peter Willberg and Friedrich Forssman (Verlag Hermann Schmidt), and Das ABC der Typographie by Natalie Gasper and Patrick Marc Sommer (Rheinwerk Verlag). The last two books are in German and are consulted for German typesetting and layout.
